Wir bekommen aktuell einen Fehler beim Update auf 5.5.4.

Das sieht aus als ob dem MySQL-User ein paar Rechte fehlen, explizit das Recht „REFERENCES“ um Beziehungen zwischen Tabellen anzulegen

Ja, das scheint default bei Plesk Datenbank Nutzern zu sein (oder gewesen zu sein).  
Nachdem das Recht gesetzt ist, läuft das Update problemlos durch.
